 How about introducing theme support for jQuery, which would cause
 WordPress to enqueue it and allow plugins to check for it and/or add it?

 Basically, no matter how many times theme support is declared for jQuery,
 it will only be enqueued once, and every theme and plugin that needs it
 can then use it, but WordPress core will work without it.

 This should help facilitate the transition, methinks.
