The filter to accomplish this (and this scenario) already exist in core
today. The only difference is that a normal every day user cannot indicate
whether they want auto-updates. Plugins and themes should be respecting
the choices of the site owners unless there is good reason to. One use
case I can think of is an incompatibility with another plugin or a version
that breaks backwards compatibility. In these instances, blocking an auto-
update ''may'' be a reasonable action.
Some of the potential issues that arise from exposing this feature with a
UI will require some monitoring to see what plugin authors do. There may
be a few scenarios that arise that may require an update to the .org
plugin guidelines. For example, "You promise to respect the user's
preference when it comes to auto-updating" may be something to add. They
should also never modify a user's choice when it comes to another plugin
or theme (like a competitor's).
