Why is the same jQuery script added twice, with only the `'jquery'` handle
referenced later?

Despite the wide variety of plugins and themes in the repository, let's
keep in mind those available from other sources, the authors of which may
not be contactable by email like wp.org authors. Specifically for themes,
I'd say that's the majority of sites out there.
Either way, step 1 is to ensure that WordPress works correctly with the
latest standard theme and no plugins. Then, there should be a way for
specific site owners to enable jQuery and/or Migrate specifically for
their site, until most people adapt.
Ultimately, isn't this like any deprecation?
