Something like this works pretty well:

function mytheme_comment_reply_js() {
	if ( is_singular() && get_option( 'thread_comments' ) ) {
		wp_enqueue_script( 'comment-reply' );
	}
}
add_action( 'wp_print_scripts', 'mytheme_comment_reply_js' );
