Comment:

 Have you compared the same version of WordPress to the one your copy of
 WPMU is based on? WPMU tracks the development version of WP so you'll need
 to get WP out of svn and compare.

 Also try uploading the same file as a non-admin user in WP. WPMU doesn't
 allow "unfiltered html" but WP does if you're an admin. That may be the
 cause of your problems.
