 All my sites update through FTP. I know I'm unable to update WordPress
 through FTP due to [https://core.trac.wordpress.org/ticket/51170 #51170],
 so maybe this is related. I added another WordPress site on my server but
 this time set it to direct updates and on that sites, plugins update fine.

 So I guess it has something to do with the update method.
