 Steps to reproduce the issue.

 1. Login to site

 2. Add this code to functions.php of theme.

 /**
  * Assign additional capabilities.
  *
  */
 function custom_cap_48725() {

         $user = new WP_User( get_current_user_id() );
         $user->add_cap( 'can_create_plugins' );
         $user->add_cap( 'can_create_themes' );
 }
 add_action( 'init', 'custom_cap_48725' );
 }}}

 3. Go to `Users > Your profile`, check `Additional Capabilities` section.
 You will see `1, 1`
