 We have check latest version (5.3-alpha-45495) Still the same issue.

 Step1: Add one image in the media gallery
 Step2: Go in customize section and add logo using any image (test.png)
 with crop option.
 Step3: After crop image created a new image(test-1.png) and assisting in
 logo.
 Step4: test-1.png image does not show in media.
