 Hey @waryn, thanks for this very detailed ticket!

 As I mentioned in #core-multisite, I am unable to reproduce the issue that
 you are describing. To add to the details above, @maryn had performed the
 update using the beta tester plugin.

 I am going to leave this open for visibility just in case someone else
 also encounters this issue, but I think that this was either a botched
 upgrade, or the attempted upgrade may have happened when the nightlies
 were being rebuilt, or something similar.
