 Maybe the second update just came in in the meantime before you pushed the
 button and then was recognized ;-) ?

 I have a screenshot where WP is telling me I should choose one or more
 Themes to update (as an admin error notice!), but at the same time showing
 every theme updated. I have a cache plugin running there, and WPML, and
 and..., which makes me belive it's not neccessarily a core issue, so I
 never mind, but as you created this ticket, I wanted to show up with it.
