 I can confirm that sub-queries are causing subsequent filters to not be
 applied in the main query. This seems like a tough one to fix, but I'd be
 happy to have a look if someone with knowledge of apply_filters can
 provide some direction. I had a look at the logic for that one but am not
 sure where to start.
