Comment:

 The problem is caused by an id conflict. The solution would be to add
 "taxonomy-" prefix for taxonomies in wp_nav_menu_taxonomy_meta_boxes(); in
 wp-admin/includes/nav-menu.php. I've tested it and it seems it doesn't
 cause any side effects.
