 Similar issues here, although problem seems to have started before even
 upgrading to 4.4. In fact I got the message "Unable to locate WordPress
 Content > directory (wp-content)" when I tried to update.

 After some permission setting changes finally managed to update it to
 4.4....but then I encountered the update issues with plugins/themes.

 Example:

 Enabling Maintenance mode…

 Updating Plugin TinyMCE Advanced (1/1)
 Downloading update from https://downloads.wordpress.org/plugin/tinymce-
 advanced.4.2.8.zip…

 Installing the latest version…
 Removing the old version of the plugin…
 Plugin update failed.
 An error occurred while updating TinyMCE Advanced: Could not create
 directory. /public_html/wp-content/plugins/tinymce-advanced/
 All updates have been completed
 ----
 Once that has happened I get the "Briefly unavailable for scheduled
 maintenance. Check back in a minute." message which can only be removed by
 manually deleting the .maintenance file via cPanel 11.52.1.3.

 Deleting the plugin/theme and then installing the plugin/theme as new
 works - after clearing cache, but also results in the maintenance page
 staying on.
