 Was it already in maintenance mode before you tried the update? Deleting
 the .maintenance file should get you out of maintenance mode.

 Like you, I removed the -a flag and I have successfully updated two
 plugins plus two themes. But presumably because I was not in maintenance
 mode when I started I am not stuck.

 My configuration:
 cPanel Version  11.52.1 (build 2)
 Apache Version  2.2.27
 PHP Version     5.4.27
 MySQL Version   5.5.46-cll
 Architecture    x86_64
