 I updated my patch to work with wordpress version 3.9. With this patch
 only changed menu items will be transmitted in the post to the server so
 that the post vars limit of the server will not be reached as long as not
 all menu items will be changed at the same time. Furthermore, menu entries
 will only be deleted on the server, when they were explicitly deleted in
 the GUI so reaching the post vars limit will not delete menu entries.
 Maybe there is someone who can review this patch.
