 Thanks for the report Sandeep.

 This is expected behaviour due to the untrusted nature of multisite
 installs. If you want to enable unfiltered HTML for your users,
 [https://wordpress.org/plugins/unfiltered-mu/ here's a plugin for that].
 Note that it still works as expected, despite that alarming message at the
 top.
