 Looking into this now.

 I'm in favour of the ignore-single-files solution. If we ignore all mu-
 plugins (since they're all single file; setups with mu-plugins in
 subfolders can call `wp_register_plugin_realpath` in their custom loaders)
 and single-file plugins, we should be OK here. You can still symlink
 either of these, but any references to `plugin_url` will break; I don't
 forsee this being a huge problem, since single-file plugins with external
 resources are _doing_it_wrong and should use a directory.
