exactly the way you are describing.
What you're running into here, is that Development version upgrades
(Automatic, or Manual) will always re-install default themes and plugins,
This is because development users get trunk snapshots.
Stable Releases (ie. 3.6, and 3.7 final) are a bit different, a core
upgrade does NOT upgrade a bundled Theme, so upgrading core doesn't result
in the new theme (& language files) updating as well.
