 For those still having problems I'd recommend putting your site into debug
 mode and use save queries. The Debug Bar plugin helped to track the issue
 to the WordPress MU Sitewide Tags Pages plugin. With this plugin enabled a
 site with 60 menu items took 53.4123 seconds to update, disabled it only
 took 574 milliseconds.

 I wanted to post this in case it helps anyone else.
