Comment:

 Closing as invalid. Reason is that the path isn't correctly set.

 So check the following
  - PATH_CURRENT_SITE is something like /wp/
  - All rows of wp_blogs don't have the path like /wp/
  - Path of the site in wp_site
  - siteurl in wp_sitemeta
  - siteurl of the single site in wp_options of wp_x_options
