 And here is the test I would propose:

 1. With 3 existing custom menus, none assigned to Theme Locations
 2. Assign each of the 3 menus to 3 different Theme Locations

 Compare workflow with "Theme Locations" metabox with workflow with "Theme
 Locations" checkboxes in edit-menu metabox.
