 I have several installations using WordPress Multisite 3.5.1
 (subdirectory) with WordPress in it's own directory and it does work fine.
 There's no need to edit anything.

 You do have to make the advised changes to your .htaccess (or web.config
 if on IIS) as per your sites the network install page instructions, or it
 can't work. See also

 The only issue is if you use custom content/plugin directories, then
 you'll need to make custom rewrite rules.
