 I just ran into the same issue with a site I am building. I am on latest
 WordPress 3.5.1 I am limited to a maximum of 90 items in the custom menu.
 If I try to add more, the last item listed at the bottom of a menu just
 disappears.

 I have 19 parent categories and the rest (up to 90) are child categories.

 Any resolution to this?
