 We spent a crap load of time with this. After trying everything, nothing
 seemed to work. We modified the php.ini in the root public_html folder. We
 tried adding it to the WP theme folder itself. We tried adding to
 .htaccess. We could even see the changes reflected in phpinfo.php in all
 folders.

 I called up Bluehost to explain, and he told me we had to set the
 max_input_vars 5000 to the root php.ini  Since we are on a VPS, I didn't
 know there was a difference. Im not savvy with SSH, but he walked me
 through it.

 Lastly, make sure you RESET the server. Once we did this, it now works and
 we can add 100+ menus, sub-menus etc.
