 Thanks Sergey and Nacin for the comments.

 Just to explain it better, from a user perspective the problem is:

 1) During the upload/crunching step, the interface shows the files in the
 correct (ascending?) order: 001.jpg, 002.jpg, 003.jpg. The user thinks
 "perfect, I can just save and all is fine".

 2) After hitting "Save all changes", the order has been reversed to
 "003.jpg, 002.jpg, 001.jpg" (descending). The user thinks "WTF? first it
 was correct, now the order is wrong".

 When uploading in bulk, there is no way for the user to control the
 "upload time" order - for the user it's simultaneous.
