 Taking consideration above discussion. Here is some ideas:

  1. Removing the link table on Database. And make a plugin that ship with
 wordpress.
  2. When database upgrade all links moves to post table using new CPT via
 a upgrade script.
  3. Moving all bookmarks functions to plugin. The plugin auto activates on
 install on database upgrade. Those bookmarks function will be needed
 rewritten so they work with CPT.
  4. For new installations we don't include the link plugin/leave it
 deactivate.
