Comment (by dd32):

 Note, This is only a problem for Singular Plugin upgrades and Plugin
 Installs, as bulk upgrades utilise a iframe for the actual process.

 There was talk at one stage of pushing all the actions into an iframe.

 (What applies to Plugins applies to Themes too)
