 Was a PEBKAC issue :)

 Both of these patches prevent meta_key & meta_value from being set on
 filters such as pre_get_posts.

 However, This is no longer an issue in trunk, and historically we've not
 patched Notice's in point releaes..

 Attaching a patch which would fix it for 3.1.x and assigning to 3.1.3
