Comment:

 This is as expected, The permalink option only affects Posts, as it's a
 Post Permalink field.

 You can use a plugin to change page, taxonomy and custom post type
 permalinks, Whilst I've not tested it, This is one such plugin which
 claims to do it: http://wordpress.org/extend/plugins/advanced-permalinks/

 Closing as Wontfix due to this being plugin material.
