Comment:

 Another thing to note is that activation hooks won't work with sym-linked
 directories.

 You can have a common directory for all plugins - this can be achieved
 using the WP_PLUGIN_DIR and WP_PLUGIN_URL constants.

 Or, as Denis suggested, disable upgrades for common plugins.
