 I've been using 2 Wordpress sites without this ]]> replace line, and
 they've been working great. No XHTML 1.1 error and no problem in feeds.

 Comments feeds work great, I even have a plugin that tweaks the document
 and tested it a lot while developing and no problem, feedburner also
 showing my posts fine.

 I have a plugin that adds JS on every link in posts and comments and they
 are working fine too.
