 I wonder if a plugin can easily detect and account for network
 activation/deactivation when attached to those hooks. Likewise, I wonder
 if a plugin can easily detect that a plugin about to be deactivated will
 still be active in some cases.

 That said, if we restrict the process to the main site, then those steps
 won't occur. Once a plugin is activated, it must be deactivated before it
 can be network activated. Or, as it is currently, you can simply go to
 another blog that has it deactivated and then network activate it from
 there.
