Comment:

 I think there should be an admin interface. at least explaining whats
 going to happen and (at least) reminding the admin to backup everything.

 I'm thinking in a similar way to WordPress upgrades. Such that the site
 continues to work as is until the admin hits wp-admin. Then they get
 prompted about moving to multi-site.
