 I don't remember the exact reasoning, but it was discussed at extreme
 length. There was even the ability to chose when your shortcode ran
 (before or after wpautop).

 In short, it's how it is now for a reason and it should not be moved,
 especially since so many plugins expect it to be where it is now.
