Comment:

 It seems that the feed links are generated by wp_head(); with the
 feed_links() function in general-template.php. I suggest leaving things as
 they are. I mean, how many people use Atom instead of RSS?
 I'm adding the dev-feedback keyword, so a dev may close this ticket if he
 decides that the Atom feed link is useless.
