 @Ipstenu for my plugins, I normally let the user have the option to insert
 the PHP code in the theme if there are technical. Or they can choose to
 use shortcode. The shortcode instructions are also displayed under
 installation.

 For example WP-PageNavi https://github.com/lesterchan/wp-pagenavi, you
 have to replace your theme existing navigation. There isn't really a
 automated way of doing it. So I put it under Installation instructions. It
 makes more sense than a FAQ like "How do I use this plugin?"
