The whole reason for _not_ using customized themes is simple: it keeps things _outside_ of the PHP, so upgrades and updates can be done cleanly, and more importantly, it provides a navigation hierarchy for the categories w/ pages.

There is an email somewhere about tags vs. categories; the same logic goes here.
