Ah, when you upgrade WordPress itself...I understand now, sorry.  I still don't quite get the argument, since you have to update it whenever WP changes neccessitate changes to the base styles (e.g. updates to support widgets).

Right now, the folder theoretically reserved for content contains templates, plug-ins and a (presumably internal?) cache, which seems odd.  I think it would be interesting if WP "owned" an application folder and index.php, and then there was a series of "my" folders (the actual name isn't important) for uses to mess with.  It would also make it a lot easier to work with templates in tools like Dreamweaver, etc., if components were a little more compartmentalized.  Maybe something like this:
	
	wordpress
		my-images
		my-plug-ins
		my-themes
		my-widgets
		application
			cache
			feed-templates
				wp-atom
				(etc.)
			includes
			images
			plug-ins			
			themes
			widgets
			xmlrpc.php
			(etc.)
		index.php

Okay, I'll stop adding to the thread...just needed to get that out.
