I just started writing some code for the directory I'm making that 
figures that out.. here's the pseudocode:

For Each Plugin Folder
    If there is a tags folder
       For each tag, find the version of the plugin in it
          If this tag has a newer version than the previous tag, use 
this one
    Else
       Use trunk
