It's easy to test. Add a random file to a theme folder; change the theme
version to a lower number than the current version; process the theme
update as usual. The "random" file remains. This is *not* the case with
plugins although it would be nice if it was as there are at least a few
use-cases where the "theme upgrade" version would be nice.
Now, if this is not how theme updates are suppose to work, then this would
be a very long-standing bug as I remember this being the case for as long
as I have been using WordPress (from at least 2.7).
