 @coreyw That makes sense, we also use ACF. Although it would be great if
 our current setup could just continue to work, I understand that
 redirecting the themes folders is probably so rare that it doesn't make
 sense to sacrifice caching for it.

 However, it should definitely be mentioned in the register_theme_directory
 documentation.
