 Hey there,

 Whatever plugin you are using to bring Facebook Instant Articles support
 to WordPress, this plugin is responsible for calling `do_shortcode()` to
 parse shortcodes. You should ask the plugin developer(s).

 And if shortcode prints some HTML that Facebook doesn't support, I suppose
 you can't use that shortcode in Instant Articles. There's nothing
 WordPress can do about that.
