 @westonruter actually, I have this somewhat working. So the main domain is
 domain.com and the new site is site1.domain.com and the domain for the
 site is domain2.com

 If I remove the domain mapping plugin, and Sites->Edit
 (site1.domain.com)->Settings and set home to domain2.com the customizer
 works!
