 Version: 4.1.7 to 4.2.4

 Steps to reproduce: When updating via plesk update, the update will fail
 with wp-includes folder and files in main folder missing. Also, the
 upgrade delete themes folder in wp-content

 Using default theme

 OS: CentOS 6.4 (Final)
