 I think many site builders have started using wp-
 content/languages/plugins|themes/ as a safe location to store custom
 translations. This has been the case until language packs started to be
 implemented and updated.

 We need a safe place for custom translations. I suggest this priority:

 wp-content/languages/plugins|themes/custom/`plugin|theme-name`-`la_CO`.mo
 (new custom safe location)
 wp-content/languages/plugins|themes/`plugin|theme-name`-`la-CO`.mo (for
 language-packs)
 wp-content/plugins|themes/`plugin|theme-specified-location`-`la_CO`.mo
 (legacy)

 (la_CO = language code)

 This would be an enhancement. A new ticket?
