 Let me better explain:

 Inserting a video in 3.5: Select video format from the meta box, paste the
 video URL into the post content area along with any optional text. Theme
 leaves it as-is (with different CSS styling) or it even uses PHP code to
 extract the video from the content and display it differently, such as
 outside the content area. Hacky, but that's the way it was done, right?

 Now, inserting a video in 3.6: Select video in the new UI, paste the video
 URL into the new box that stores it in the post meta. Optional text goes
 in the old content area. Now the problem is that any theme that hasn't
 been updated for 3.6 will display only the optional text with the video
 nowhere to be seen.

 Try it for yourself with Twenty Thirteen. Where's the video show up?
 Nowhere. :)
