 Hi John,

 You can replicate the issue with the steps below.

 I've cloned Twenty Twelve theme and literally just updated style.css to
 show different title and added a simple custom meta function to the bottom
 of functions.php

 If you get a version of WP 3.5.2 up and running, install theme - go to a
 page, fill out the custom meta. Then upgrade to WP 3.6 - edit that page
 and the custom meta is gone.

 Incidentally, I've tried it with a plugin and the issue does not replicate
 - I don't know whether plugin meta is saved to a different table than
 theme meta?

 Anyway, I hope this helps and sorry its taken a while to get round an
 replicate.
