New description:

 I have a domain that I have 3 blogs installed. One in the root www folder
 and 2 in subfolders of the www folder as follows.

 Blog1: www.domain.com[[BR]]
 Blog2: www.domain.com/gabe[[BR]]
 Blog3: www.domain.com/steve[[BR]]

 (gabe happens to be the cpanel username and ftp username for the domain.)

 When upgrading WP or any plugin on either the blog1 or blog3, the files
 and upgrade are going into the wp-content/upgrade of the blog2. I can't
 figure out why the files are going there.

 If blog2 doesn't have the plugin installed that I am trying to upgrade
 from blog1, then the upgrade fails but the new files are put in the
 upgrade folder of blog2.

 This is also the case for the core upgrade, the files are being placed in
 the blog2 upgrade folder and not the upgrade folder of the blog I am
 actually trying to upgrade.

 If blog2 has the plugin I am trying to upgrade from blog1, the upgrade
 process seems to run fine, but it is actually upgrading blog2 and not
 blog1.

 If I am upgrading the core of Blog2 or any plugins on blog2, everything
 works fine.

 I have many other blogs on this server on different domains and everything
 works fine.

Comment:

 I'm not sure this is even possible... If the ABSPATH doesnt contain 'gabe'
 i've got no idea how its happening.

 If its occuring under 2.8, then some extra info would be appreciated:
  * ABSPATH (ie. /home/..../public_html/gabe/etc
  * The folder you see when you log in via FTP ie (/public_html/gabe/etc)
  * Your PHP Version
  * What PHP Extensions are available(If possible)
