[wp-hackers] page not found when clicking on categories

Okay, so the plugin WCS Custom Permalinks Hotfix fixes the issue, but it's pretty ugly (it reverts custom URLs in categories to the default permalinks structure, and they show up), and I'm running Wordpress 3.2.1, not 3.1.x, which the plugin was designed to use. Default permalinks works okay.
I have no plugins installed that should be interferring with the permalinks structure.
Is there a place in themes normally where permalinks would be defined?
