The repository is automated (but can be manually over-ridden by someone with the necessary privileges such as what is done for the Twenty-something themes); this also applies to themes "uploaded" via Appearance | Themes > Add New; independent installations of themes (as in via FTP to your site) can have any folder name you want to use, but under Appearance | Themes you will still see the Theme Name as it is entered into the style.css header block.<br>

For a repository-hosted Theme? I am fairly certain that the uploader script extracts the ZIP file, and then re-packages it, using Theme Name to create theme-slug, which is used as the root folder name for the re-packaged Theme.<div>
